Started a protocol a couple of months ago and things have seemingly gotten much worse. Before, frequency was my only symptom. Now it is pain as well. My tailbone and rectal area hurt quite a bit. My PT had me evaluated for an anal fissure but that came back negative.
Is this a process of getting better? That the muscles are stretching back to a normal spot. I can deal with it if I know this means I am on the right track, but I feel like stopping and just trying to get back to where I was before.
That is the most confusing part, as I don't really know where to turn at this point. If this protocol doesn't work, what do I do then?

Once you start treating muscle-nerve problems, they frequently get worse before getting better.
Case in point: my right shoulder. I use my right arm to control my mouse touchpad, so my right arm is always slightly tense, just ever so slightly, as my hand hovers over the touchpad. I use the computer a LOT (10 hrs a day sometimes, for work). As a result, I get a pain syndrome in my right shoulder, neck and rhs of my back. It is agonising.
This is very similar to CPPS, where muscles are constantly held in a state of unconscious tension, even though you may not be aware of it.
Now if I use my Theracane to hit the 4 or 5 trigger points in my shoulder and back, it makes me feel much worse for a few days; but then, if I continue to press them every few hours, the pain suddenly resolves. Classic.
The key for me is to do less computer work. In the case of CPPS, the key is to change your lifestyle so that your pelvis can recover. That can be tricky. At the very least, you'll have to learn to consciously relax the deep pelvic muscles.

Frequency was my only symptom when this all started, then I got pain. Think about it - you get the frequency, read about all this, worry, and the pain starts to develop over time. I've found its only after time that you start to accept this condition, and not worry about it as much, that the pain starts to subside. For me, I either get pain OR frequency, but not both at the same time.
I've been doing really good now the past 2 months with symptoms on most days being a 0 or a 1 on my "annoyance" scale. I do however have a new symptom which I haven't had before, and that is a sort of stinging sensation around my sphincter, comes and goes all day, had it about 3 days, not sure what it is but will try and stretch out the muscles later.
About 3 months ago I had bad tailbone pain, but it has gone. I think you just have to accept that symptoms will come and go and vary from time to time. Its just the nature of the condition. But Webslave is right in that after doing stretches and PT, its natural for the shortened muscles to ache and hurt for a few days afterwards. Bit like kneeling for a long period of time, when you get up you always make a moan about how your legs start to ache!
Dont think "if the protocol doesnt work, where then" - thats catastrophic thinking and you are thinking too far in advance. You will need at least a year of doing it to see some improvement, so give it time, think positive, and take each day as it comes.

Yea tailbone pain is normal, I get that every time I get a pain in my ass, like right now. Had my wife push real hard on my cheeks to resolve some points and my tailbone is feeling better, but yea, when I get bowel problems the tailbone usually comes in to play. Also, I think I have a fissure or something from my problems, interesting how correlated those symptoms are. . . .
It will go away though, you just have to deal with it, stretch, take a warm bath, etc. IT will go away. I know my problems will get better, and so will yours. I've been up and down, up and down. You will get back up. When your up don't lose sight of whatever makes you feel better, its easy to do, that happened to me. I quit my protocol because I felt so good, and now I can feel the tension still hanging around.
